ok, so that rectifier looks to me like its going to use the 6 windings as two lots of 3. so a two phase system two wires out of the alternator into the rectifier and two wires back out of the rectifier (should be live for charging and earth) check with the manufacturer how it mounts, the Superdream unit is isolated on rubber and not earthed through the body of the rectifier.
wheeler dealers episode 10, series 10, FSM SYRENA 105 well worth a watch as I think the negative earth conversion is really quite simple

it looks to me like theres an AC supply to the coil, simple enough system, charge it like a capacitor and then the points tell it when to discharge and hey presto we have a spark. I'd say that wire needs to be retained as an AC supply through the ignition switch (crudely drawn back in as the red line). the bit I'v circled in blue is where I would install the modern rectifier, the one near the beginning of this thread has some clear and simple wiring instructions, two charging wires in and an earth and charging wire out. quick question, is the bit I'v circled in green the rectifier? (assuming it is, that must be the type pictured with the four male spade connectors?) as far as I can tell all you need to do then is swap the coil wires over and fit your twelve volt battery with the terminals the other way round (and your new charging wire connected to positive) to give a negative earth system. dont forget to swap your bulbs or they might be a bit brief

Yes the green is the rectifier
the red to the coil is only connected in emergency start mode
not moving it as suggested will mean the 12v is not attained from the coil

ok slightly revised diagram. this assumes you would use this rectifier the two wires in to the rectifier are marked with red crosses the wire marked with a green cross needs to go to a good reliable earth, copper or brass washer type fitting and onto a nice clean bolt. same goes for the earth wire coming out of the other side of the rectifier. the charging wire looks like it needs to split so that it feeds the ignition switch (and in turn the coil) and also that wire that runs up through the ammeter. marked (as best my sausage fingers allow) with black crosses. I'm assuming you'll need to switch to a 12v coil? that needs to be connected the right way round for a negative earth system. then just turn the battery around so that negative goes to earth and positive feeds the power in, new bulbs all round and you should be in business.
